Shannon's dad dies in a car crash with a woman named Sarah who becomes Jack's patient and who should never walk again, but after the surgery, when Jack thinks he failed to cure her some random dude named Desmond meets Jack and implies he did cure her even though that would be a miracle, but Jack doesn't believe him although it turns out to be true, and later Jack becomes engaged to Sarah, but by the time of flight 815 he is not married to her, but he ends up on a flight with Shannon which crashed on craphole island which has a hatch and underground, old, high-tech complex manned by the same Desmond who is now a hatch monkey.

As for the windows... has anyone seen Resident Evil? The windows to the facility showed a view of the city, even though the entire building was underground. The windows in Desmond's burrow could be backlit, just to give the appearance of being aboveground.
