Pixar did. Disney just paid some money and put their name on it.
Luckily Pixar now is rich enough so they don't need Disney-money anymore.

I doubt that they will find EVERY neopets fansite and shut it down. I also doubt that they can do this without permission unless of course they own the site that hosts' the site they wish to shut down.

It's called Terms & Conditions. Every member signs and agrees to this when they sign up or they can't play. If the T&C said no unauthorized fansites and the people who choose to build one anyway would be shut down, then those webcreators agreed to that when they agreed to the T&C and the original site has every right to shut them down. It's as simple as that, especially with a company backed with enough money and legal prosecutors.
